Looking at a Peavey VTM120 ground switch....

With a functioning 3 prong cord is there any reason NOT to disconnect the switch and remove the caps?

The current wisdom is - it's useless to have the "shocker" cap installed if your amp chassis is grounded.
In fact I can't think of a reason to have it even if the chassis isn't grounded, except one switch position might result in less buzz noise. Murphy's law says that's the position that delivers the shock.
