Why is the presence knob seperated from the rest? Is it significant in some way, or just a quirky mojo related reality?

Probably to address layout issues and minimize the noise that would result from placing the presence control closer to the tone stack. You don't want to couple RF from late in the chain back to the inputs in a high gain amp.
