Would it make any sense to add a one tube mixer like the circuit in Merlins Book, (pg. 112). Merlin refers to it as a Blend control. Basically it is a 12AX7 and both valves are used to mix the two channels. By varying the pot between cathodes you select more of one channel over the other.
The application would be to drive both input channels at different levels of gain and then mix the harmonics.
Would this be a good thing or neutral? Bad?

I'm not sure you'd want to "add" a stage with this mixer, as you'd have a ton more gain. Wouldn't be a JTM45 anymore;)
I think the basic idea is similar to a split cathode arrangement, then jumping the channels, be it externally or internally(and then mixing the treble and bass channels with each vol control) . Also, Merlin's example describes a shared anode arrangement. But you could try splitting the cathodes on V1, putting in the blend, jumpering, and see what happens!
I guess you could also share the anode, cut the plate R value in half, parallel the inputs, implement the blend, then just use 1 vol control, as the channels would be mixed by the blend. You'd still prob want to have a divider and peaker though off the pot.

I listened to a couple more clips of the JTM and really like the sound so I'm going to leave well enough alone until it's done. Thanks for the ideas I may very well change things after I hear it.
