Is there any combination of PT primary, PT LV secondary, PT HV secondary, OT primary and secondary wires that would be harmful if -not- hooked up?  Given that there is no input signal and the rest of the amps circuit is correct (no shorts, etc.) 
Meaning, what do you feel you can safely connect and disconnect to start up and trouble shoot?

Other than the obvious one (OT sec. not connected to a load, all others connected) I can't think of one. Maybe PT connected to tube rectifier, but no load on the rectifier pins 2 & 8, that's not quite what you asked though.
